Superman's biggest weakness, besides magic, is Kryptonite. Exposure to the substance causes Superman to suffer major illness, preventing him from being able to properly focus his powers as he becomes weaker and weaker. He will completely lose his invulnerability eventually if he's exposed for too long. When a villain wants to take Superman down, the first thing they go for is usually Kryptonite; Superman has entire villains based around the concept of Kryptonite, such as Metallo.

A lot of Superman villains use Kryptonite. Lex Luthor is famous for it and Metallo's entire gimmick is the fact he has a heart of Kryptonite. Superman has been stabbed, shot, chained up, and flashed with Kryptonite hundreds of times by now. How much more can it happen before Clark starts suffering from Kryptonite poisoning? It's especially concerning because Kryptonite poisoning doesn't seem to be well known.
Many DC Comics stories have centered around the idea of Superman turning evil, with one constant failsafe against him being his friends. Batman keeps a stockpile of Kryptonite and has used it numerous times on Superman in the past. While this has seemingly helped keep the Man of Steel in line, it could have the opposite effect as Superman might eventually just snap because of it.
